药物所十分注重原始创新，不断加强基础研究和应用基础研究。至2020年底，共发表论文9700余篇，其中sci论文4113篇；第一作者单位发表论文7251篇，其中sci论文2852篇。发表论文影响力不断提升，近年来在cell、lancet、nature chemistry、nature chemical biology、cancer cell、journal of american chemical society、angewandte chemie international edition、nature communications等国际知名期刊上发表了高水平论文。
